Hi, Three of the panes at the top of our New Canal lighthouse were left white instead of being painted gray like the other five. Are others like this too?

Yes, mine is also blanked out. This should be the norm.

Many times on real lighthouses the lantern room panes that face inland are covered up with metal sheets or other materials, so the lights do not shine inland into other peoples houses, roads, etc. Other Harbour Lights models are molded that way also. ie: Split Rock and Cana Island lights.
